I have an Ipad 1 amd an Iphone4. Both have the Ibooks app installed. I can load
books to the Ipad, but when I try to synk books to the Iphone
I get a message that all music,movies and tv shows will be removed from thas
Iphone. ??? I have about half of 16gigs left on the Iphone.

In iTunes with your iPhone connected go to the respective music, movies, and tv shows pages and uncheck the sync box.
Just sync the books. Just to be on the safe side before you do any of that make a backup of your device. That's a right click
in the Windows version on your device in the left pane.

Each device can only be synced with one itunes library.
I would suggest creating a new user account on the computer you want it be
synced with and then sync individual devices with the desired user account
